Half my progress is gone!

Ok, I'm REALLY not sure of how this happened.  I haven't logged on since before I downloaded the new updated version, but when I did log on, my furthest waypoint was the Halls of the Dead.  Previously, I was in the Kurast Bazaar of Act 3!  Does anybody have ANY clue why this would happen?!

Is the only thing missing are the Wps?  Can you still go to Act III?

I never heard about this happening in LoD (or CE) but I have clicked on wp's and thought I had them only to go into a new game to find out it didnt register.  Lag usually causes it. 

But if you do not have Act II done anymore..... I don't know what to say.

When you had a complet rollback to act2, check if your char is listed here:
http://chaosempire.info/8k.txt

If yes, you have to many items on your char and Diablo2 couldn´t save him correct. Solution: Mule all unneeded things away.

Nope, I'm not listed there. But I do have a lot of stuff on my character.  Will it fix it if I mule it away or do I still have to play through all over again?

You have to play it again, cause if it wasn´t saved it could not been fixed.
